Just recieved TB dongle today. Installed TB-CFW-v2 over top of 3.55 kmeaw with no problems.
Installed TB update 2.62 with no problems.
Installed MultiMan 4.02.04 with no problems.
Backed up a couple games to the internal HDD (original Mortal Kombat and F1 2011) from MM with no problems.
Old MK did not require 3.55+, but F1 2011 did, so applied F12001-TB-Patch-Paradox.
Tried to run games from MM, both paused, black screen then crash to factory XMB.
Tried a couple other games, Skyrim, COD, Portal 2 all with the same results, crash out to factory XMB.
I think you are just missing a step.
After launching game with multiman it will go back to XBM,
from there you go back up to app_home/game_home.
launch the game from app_home/game_home.
Some games require a disk in the drive.
In that case you would launch the game from the disk icon
under app_home/game_home

Is this TB dongle the best solution for me? Here is my situation:
I have the television mounted to the wall in the living room. The PS3, XBOX, Wii, A/V components, TV recievers, etc. are mounted in a media closet behind this room. It was getting to be a bit of a pain having to go into another room and swap discs all the time they wanted to play a different game.
I came across this TB solution that would let me run my games from the HDD and eliminate alot of the disc swapping.
I did a lot of reading beforehand, just wanted to get a seasoned users opinion if this was the way to go.

Just leave any retail PS3 disc in the drive at all times. MK9 may need a 3.55 patch as its a 3.56 game and 3.56 games wont play because TB cfw is 3.55 and all the other like 3.60+ require a TB PARADOX patch. So basically any game above 3.55 needs a patch. 3.56 games just use ebootMOD that comes with some versions of multiman (and you can find it separately) and 3.60+ requires PARADOX eboot patches (some of the newest 3.60+ patches are released by Borg and Ehrgeiz).

PatrickBatman is correct - Mortal Kombat does need a patch and you can get it at ps3scenefiles.com.
Just install the .pkg, then load the game in multiman. Multiman will ask you if you want to edit the param.sfo to 3.55, say yes and it will quit to xmb - then load the game and it should work.
Just a reminder, I think to properly rip (backup) your own games you should do it without the dongle inserted on the console.
Then replace eboot for TB or other files (not PARAM.SFO) and insert dongle back again, all should work fine then.
